You need to destroy almost all the eggs at each location, except for about 1-3 extra. The hatcherie tilesets with less eggs aren't necessarily more speedrun viable, it's more about how spread out the eggs are.
The eggs are usually positioned vertically along a rockface, so the best known stratagems to destroy them are:

A U-shaped formation of eggs behind some infested Super Earth buildings. Easy to recognize on the map because of the rectangular shape of the buildings.
Very vulnerable sight lines to the eggs from the side with the Super Earth buildings, although probably a little too spread out get all the eggs with just one Airburst Rocket Launcher shot.
Viable for speedrun.
Named after the large piles of SEAF trooper corpses in and around the base, presumably to be used as nutrition for the hatchlings.
One of the largest variants with more bug holes. Thankfully the eggs are clustered together in one chamber so a single Eagle 500kg Bomb can destroy them all with a good throw.
There are probably too many eggs for the Airburst Rocket Launcher to handle efficiently though.
Viable for speedrun.
Tiny and comically easy variant. There are very few eggs and they are clustered close together behind a Super Earth fence with some scattered walls.
Can be destroyed with a single Eagle 500kg Bomb and probably be sniped with the Airburst Rocket Launcher.

One of the easiest variants. The eggs are a bit spread out but the hatchery is poorly guarded with only one bug hole and a section with no walls and clear sightlines to the eggs.
The wall with the hive lord fossil is also climbable, allowing for a quick entrance or escape.

Pretty much just some Terminid rock walls surrounding a lone pillar in the middle. There are few eggs and they are clustered close together on one side of the pillar.
Tends to render as water in the map because it is on low elevation. Can be destroyed with a single Eagle 500kg Bomb and probably be sniped with the Airburst Rocket Launcher.
Viable for speedrun.
There is an approach guarded by two outward facing bug holes that leads to a one way drop at the other end. Not too many eggs and they are all clustered together around the middle.
Can be destroyed with a single Eagle 500kg Bomb and probably be sniped with the Airburst Rocket Launcher from the side with the ridge up into the hatchery.
Not viable for speedrun.
There aren't many eggs, but they are very well guarded and spread out in a winding path between two walls.
There are only two narrow entrances to this variant on either end. There are also two bugs holes in the outer perimeter that guard against approach.

The most well guarded 60 eggs variant, and the one I remember having the most trouble with playing casually.
There are two main egg chambers separated by a high wall in the middle. There are 5 bug holes guarding this variant, the most of all hatcheries.
